Are there any other rims apart from the stock rims that will fit straight onto the hex nut.
Also how do i stop the wheels from rattling. I have the stock bearings on.

Anything with a 12mm hex fitting, so pretty much universal from touring car wheels, Tamiya buggy kit wheels (although reissues & vintage use a clover fitting) & others. For 2.2" off-road rims though it depends as AE rims have a pin drive (which you can use by removing the hex & leaving the pin in the axle) I believe the Kyosho rims will fit, fastrax do a set of hex rims & Ansmann do a big choice from proper kit wheels to cheap & cheerful to go bashing with.
As for the wheels rattling, this is usually an indication that either the rims have got mis-shaped which can happen if you are doing a lot of jumping on hard surfaces or numerous other reasons (possibly due to getting hot) or the tyres have water in them & are out of balance. Try punching a small hole in the tyre with a body reamer or a small nic with a pair of scisssors in the middle of the tread if you suspect it is water in the tyre or if you run through puddles or on wet ground quite a lot. Any water that has absorbed inside the tyre or in the foam insert will work it's own way out with a couple of good runs.
Not sure what you mean by "stock bearings" the Mad-rat always AFAIK comes with brass bushings instead of bearings & only the pro versions actually come with bearings in the box & the bearings are a hop-up or you can simply buy the bearings individually if you like a particular brand or have a regular supplier, if it is you have bushes, they may of worn or even mis-shaped the hub so check for wear in the hub & if you need to, fit bearings ASAP, it's not expensive & will increase the performance of the car (less drag) & help the run times of the battery. Personally when i bought my rat, i bought the bearings at the same time & the bushings are still in the packet in the original box the kit came in.

D4 rear wheels fit fine, used them on mine. Think i ran ansman one rims on the front as they were so cheap not worth getting other makes.

I run the Fastrax Stubbies but make sure you get the spoked versions and not the dish as they have a tendency to snap at the hub. Get fr and rr set.
