Never seen any m3 nuts other than those with a 5.5mm hex (the 4-40 you are referring to are 3/16 hence 4.7625mm) . But if it's the height you are after, there are some possibilities for low profile...

As I fit them on the b44, they are all too wide....

As I fit them on the b44, they are all too wide. With is about 259mm, so i cut down a set to 3mm now and cut twe wheel about 2mm aswell.
Depending on camber settings it's within the 250mm allowed...
